Cancer Man and his soldiers rough up Scully's code talker, Albert Hosteen, then steal the UFO files from Scully. Due to insubordination, Scully is given an unpaid leave of absence. She also finds that a data tape of the files has been taken (she previously says it's with Mulder). Melvin Frohike, one of The Lone Gunmen, tells Scully that The Thinker, who first nabbed the files, has been murdered.
Meanwhile, Mulder has survived Cancer Man's murder attempt and is healed by Hosteen and other Navajo Indians. During this time, he has visions of Deep Throat and his father, who urge him to survive and find the truth. Scully asks Skinner to run ballistics on The Thinker's death to prove that he was killed by the same people who did in Mulder's father, but he refuses. He also tells her to find the data tape of the tape if she wants to bring him a smoking gun.
After setting off metal detectors at the FBI, Scully finds that she has had a computer chip in her neck. Scully undergoes hypnotherapy to try to recall the details of her abduction. She attends Bill Mulder's funeral, where the Well-Manicured Man, a member of Cancer Man's group, warns her that her life is in danger over the tape and that the murderer will be someone she knows and trusts.
On Martha's Vineyard, Mulder happily surprises his mother by returning home. He also wants some help identifying people in an old photograph featuring Cancer Man, the Well-Manicured Man, Deep Throat, and others; Mulder believes they hold the key to finding Samantha. Skinner picks up Scully, urgently saying they need to talk. They go to Mulder's apartment, where Scully holds him at gunpoint and demands answers. Scully's sister is mistakenly shot by Alex Krycek. Skinner tells Scully he has the tape, and she gets distracted by this and a newcomer at the door, allowing Skinner to pull a gun on her as well. To be continued...
